چکیده

There has been much interest in analyzing genome-scale DNA sequence data to infer population histories, but the inference methods developed hitherto are limited in model complexity and computational scalability. Here, we present an e cient, flexible statistical method that can utilize whole-genome sequence data from multiple populations to infer complex demographic models involving population size changes, population splits, admixture, and migration. We demonstrate through an extensive simulation study that our method can accurately and e ciently infer demographic parameters in realistic biological scenarios. The algorithms described here are implemented in a new version of the software package diCal, which is available for download at https://sourceforge.net/projects/dical2. 1 . Comparison of Single Genome and Allele Frequency Data Reveals Discordant Demographic Histories

Inference of demographic history from genetic data is a primary goal of population genetics of model and nonmodel organisms. Whole genome-based approaches such as the pairwise/multiple sequentially Markovian coalescent methods use genomic data from one to four individuals to infer the demographic history of an entire population, while site frequency spectrum (SFS)-based methods use the distribu...

Model-based analyses of whole-genome data reveal a complex evolutionary history involving archaic introgression in Central African Pygmies.

Comparisons of whole-genome sequences from ancient and contemporary samples have pointed to several instances of archaic admixture through interbreeding between the ancestors of modern non-Africans and now extinct hominids such as Neanderthals and Denisovans. One implication of these findings is that some adaptive features in contemporary humans may have entered the population via gene flow wit...

Population Genetic Inference for a Whole Genome Korean Sample

Although other East Asian populations have been interrogated using high throughput sequence data, little is known about the genome-wide patterns of variation in populations residing on the Korean peninsula. Using the 38 whole genome sequences available from the Korean Personal Genome Project (KPGP), we investigated phylogenetic relationships between the samples and several standard population g...

Khoisan hunter-gatherers have been the largest population throughout most of modern-human demographic history

The Khoisan people from Southern Africa maintained ancient lifestyles as hunter-gatherers or pastoralists up to modern times, though little else is known about their early history. Here we infer early demographic histories of modern humans using whole-genome sequences of five Khoisan individuals and one Bantu speaker. Comparison with a 420 K SNP data set from worldwide individuals demonstrates ...

Approximate Likelihood Inference of Complex Population Histories and Recombination from Multiple Genomes

The wealth of information contained in genome-scale datasets has substantially encouraged the development of methods inferring population histories with unprecedented resolution. Methods based on the Site Frequency Spectrum (SFS) are computationally efficient but discard information about linkage disequilibrium, while methods making use of linkage and recombination are computationally more inte...
